Well first off it depends on which martial arts you're taking. For example: If you're trying to learn Jujitsu and Capeorica (Or however you spell it) you'll have to go through plenty of flexability training in order to manage to keep your body good enough for the high-kicks and spins. HOWEVER you can't just let your strength wither away for the jujitsu, you'd have to also work on building up your strength. In order to do this, when you're already full of energy and ready for a workout start off with insane flexability training. There's a website on the different techniques and things on it somewhere. But after you're done with the flexability go on to the heavy lifting and bench presses and so on.
